Best Practice for Mounting Filesystems in PBS Job Scripts

23 Oct, 2023

Some PBS jobs are failing due to filesystems not being properly mounted before a user’s executable is run. To avoid this, be sure to add the #PBS -l site=needed= directive near the top of your PBS job script.

For example, if your home directory is on /home1 and your nobackup filesystem is on /nobackupp16, but your job also refers to executables and/or data from /nobackupp18, you would add the following line to your job script:

#PBS -l site=needed=/home1+/nobackupp16+/nobackupp18

This will ensure that all of the above filesystems are mounted and ready before the executable is run. You can read more about common startup failures, and how to avoid them, in the HECC Knowledge Base article MPT Startup Failures and Workarounds.
